Following Young's departure to the NFL in 2023, Milroe took over as the starting quarterback and was named a permanent captain for the Crimson Tide, leading the team for the next two seasons. In the 2023-24 season, he completed 187 of 284 passes for 2,834 yards and 23 touchdowns. Adding 531 rushing yards for 12 touchdowns, he led all quarterbacks in rushing touchdowns and ranked fifth in the Southeastern Conference.

Additionally, he led the Crimson Tide to significant victories against teams such as the Ole Miss Rebels, Aggies, Tennessee Volunteers, LSU Tigers, and Auburn Tigers. He also guided the Crimson Tide to an SEC Championship win over the Georgia Bulldogs and an appearance in the College Football Playoff, where their season ended with a record of 12-2 and 8-0 in the SEC Conference after losing to the Michigan Wolverines.

In the 2024-25 season, Milroe recorded 20 rushing touchdowns for 726 rushing yards, bringing his total to 33 career rushing touchdowns, tying for eighth in Alabama history. He completed 205 of 319 passes for 2,844 yards and 16 touchdowns. Additionally, he led the Crimson Tide to notable wins over the Bulldogs, Missouri Tigers, LSU Tigers, and Auburn Tigers.

Milroe's time at the Capstone is marked by several accolades, including the 2024 Campbell Trophy and the 2024 Pop Warner College Football Award. He also earned the title of MVP in the 2023 SEC Championship Game. One of his most memorable moments came during the 2023 Iron Bowl, where he executed the remarkable 4th & 31 play, famously known as the "gravedigger" pass to former Alabama wide receiver Isaiah Bond.

Milroe will also be remembered for his excellent academic skills, being a three-time SEC Academic Honor Roll representative. Moreover, he will be known as a leader for his team and one of the guys who kept the program together after the retirement of legendary coach Nick Saban. "I think everyone would probably share the same feeling I have is the guy always speaks about the team, he always speaks about his teammates. It's not about him and he leads that way every day in our program. When you're the quarterback of any football team the eyes are always on you, especially when you're at Alabama and you're going through some ups and downs once and a while in the course of a season. It takes on a heavy burden sometimes. He's just steady, he stays the course," said coach Kalen DeBoer regarding Milroe following, the ReliaQuest Bowl.
